No more than 5'11.5 IMO, he's most likely rounding up a bit with his 6' claim.
Besided being 1-2 inches shorter than legit 6'-6'1 DJ Qualls in a Scrubs episode as Grant mentioned below, he looked too short next to 6'2-6'3 Hugh Laurie & Sascha Baron Cohen, to be a genuine 6 footer.
BTW the difference between him and Flynn on the show was closer to 6 inches than 5 IIRC, so assuming Flynn is 6'5 (which seems reasonable), that makes Braff about 5'11, maybe 5'11.5 tops. Josh.J says on 26/Oct/09

Hugh, if you're claiming Flynn is 6'4.5" tops then there is no way in hell Braff is over 6'. Braff looks at least 6" shorter than Flynn. Saw an episode yesterday and Braff came up to the bottom of Flynn's nose. That means 7" diff. I strongly believe Braff is 5'11". M.P. says on 7/May/08

He looked 2 inches smaller than Jonathan Ross, about 6 inches shorter than neil flynn and there is a pic of him on Getty images with Robert Downey Jr is a very well known 5'8, so say RDJ is wearing 2 inch heels then he is at 5'10 and there is barelly an Inch never mind 2 in it. JD looks tiny in that photo. If he was a legit 6' (i.e. barefoot, afternoon height) he would not look that small. That would mean the average height of the rest of the male cast would be around 5' 11". You can even see him stretching his neck out. He looks 7" under Neil Flynn. I've never accepted 6' for Braff. He looks 5'11". John C. McGinley I have pegged at 6' even. He was a full inch below Carson Daly (6'1"). There's about an inch between Braff and McGinley. I would put money on 5'11" chris175 says on 5/Dec/07

Laurie can't be taller than 6'2.5, therefore Braff is not 6'0 barefoot, i'd say more like 5'11-5'11.5.

If he stood up straight he would be easily 3" taller.
Not to mention Zach's hairstyle which is pretty deceiving.
